Global Payment Service: missing payment

Hi, I've been using the Global Payment service for around a year now. Last week my customer paid two invoices using the e-check method, one of the checks was confirmed but the other is still missing.
I called Payoneer support and they told me they couldn't really do anything about this and that my customer should check his bank account. He has confirmed me that the money was debited from his account.
I know that e-check usually takes a few days to confirm (and finally load), but from my experience the status is always updated. In this case the missing payment still shows as "not paid".
I'm a long term Payoneer user, got my first card around 2013 and as I've been exploring the forum I see that this type of issues are common, so I'm not even sure about continuing using it for the next payments.
First I would like some help to get this payment, my customer is also worried about it.
